I think you need to move the count check outside of the for-each e.g.
  <xsl:choose>
    <xsl:when test="count(sense) &gt; 1">
      <xsl:for-each select="sense">
        (<xsl:number format="I"/>)<xsl:apply-templates />
      </xsl:for-each>
    </xsl:when>
    <xsl:otherwise>
      <xsl:apply-templates/>
    </xsl:otherwise>
  </xsl:choose>
