mymessage.msg is actually a symlink to  an inbox located in
/var/spool/mail/mymessage

I have run it as a command line. When ever there is more than one message it
just says there are no new messages. It ignores all the following messages.

Oh and mhonarc version 2.5.13

Is "/home/**omitted***/mymessage.msg" a mailbox file or a directory?

Have you tried running the command from the shell directly?  What is
the diagnostic output generated?  What does the contents of
mymessage.msg look like?
