I use MHonarc v2.3.0. I am running linux 2.0.34 on PII. The perl
version is 5.004_04.

Have you tried out v2.3.0? There are some bug fixes associated
with thread indexing.
BTW, check the README (or the v2.3 docs under the Bugs appendix)
about reporting potential bugs and what information should be provided.
