The point is that when i try to update the index directory i find i can

explain me the difference?
There are quite defferent. -O option indicates output directory, and
--update option indicates to read options from NMZ.status file instead
of command line arguments.
So if you create an index once, you can use --update option to ommit
other options.
Other point is that i would like also to have mail indexed in the same
index. Is that possible. The only way i have found is to do it in
another index with the option "-a -h". Am i doing write?
It depends on filename of mailbox. If you use MH style mailbox, you
need to add -a option. -h option assumes all of target files are
rfc822 format. Usally it is recognized automatically, so you don't
need to add -h option.
what is a template dir? what is the -s option for?
The template is used for namazu/namazu.cgi output. Usually it is
stored in the index directory named as NMZ.head.*, NMZ.foot.* and many
files. You can see the description at:
http://www.namazu.org/doc/manual.html#template
namazu/namazu.cgi can use multiple indices so it requires to specify
which template files to use, it is "template dir".
