You should run mimencode on just the actual encoded piece, i.e. given
this caricature:

Content-Type: multipart/mixed; boundary="foobar"

Content-Transfer-Encoding: base64
MoomOoMOomOomOoo=

then only MoomOoMOomOomOoo= should be piped to mimencode and nothing
else.
