This is the trickiest part. Would it be acceptable to deduce a file
name for each part, then run a batch job (say, once a night) to
attempt to run a decoder on all the collected parts files?

Maybe it would be a better way to copy the mails in single files,
where the filename should correspond to the subject?
If the Subject is a good approximation of the file name, this is
proably the way to go. What do the Subject lines look like? Do they
indicate how many parts there will be in all? (In principle, you could
check for +each+ part whether all the other parts have arrived, and
then if yes, run the decoder.)
