It turns out that if getmail is passing along the emails to an MTA and the
MTA --in my case procmail-- writes to std err then getmail will not delete
the messages. I had an innocuous error in my procmail recipe that was
writing to std err. Once I corrected it getmail began deleting the messages
after they were downloaded.

Thanks for the reply Tom. I tried your idea but getmail is still not
deleting the new messages. If anyone has any ideas I would really
appreciate it as I am at a dead end.

I still think it might be a server fault that they haven't fixed.
Have you tried downloading the messages with something other than getmail?
Maybe mpop (http://mpop.sourceforge.net/)?
I recently built mpop and msmtp for NetBSD from pkgsrc; also for FreeBSD
from the ports collection, would like to try these out.
