So in fact your <id> elements are referencing appendices not notes.
My basic principle applies (go to the referenced node) just the code
needs changing.
change the key so that it has
match="appendix" use="refnote/@id"
so then on the template for id when you go
<xsl:for-each select="key('id',@ref)">
<xsl:number format="A"/>
then xsl:number will be numbering appendices not refnotes.
