The script composes the messages then sends it to the
MTA (Ecelerity) for delivery. All messages are sent to
non-local addresses. No subdomains on the sending
domain.

The message that is getting signed uses the PHP mail
function and the messages that are not getting signed
use the Ecelerity Injector.php script. This means that
there is a problem with the Injector.php script that
is part of the Ecelerity installation. I am puzzled because
the DomainKeys rule is located in the Ecelerity config
file which all messages are processed by regardless of
if they use the PHP mail function or the Ecelerity Injector.php
script.

Anyone mind to review the contents of Injector.php and/or
the DomainKeys rule in Ecelerity's config file to see what
may be causing the messages not to be signed?

I would check your script to see if it is sending directly, rather  
than to an MTA that is signing. Also, some MTAs will take different  
paths for local mail, and that could direct it out of the signer.

The answer for that is so specific to your actual email architecture  
that I can but speculate. I hope this helps.
