May be you have a protection problem?

When mhonarc stop to -add messages is there a .mhonarc.lck file?
What was the last message added?  Does it work to add this message
interactively?   Does mhonarc -list still work?   Does perl -c .mhonarc.db
complain?

I installed MHonArc 2.0a2 and pointed it at our PERL5.002 installation. I
HTML'ified the mail folder without complaint. Messages were added for a
while but eventually the database was corrupted again and messages are no
longer processed. 

Same suggestions as above.

Any ideas on how to track down the problem? Has anyone else experienced 
such a problem?

Only with old mhonarc 1.0.X days long long ago but it's fixed in newer
version.
