Sorry I got to this thread a bit late.
I use fetchmail/procmail to sort and filter my mail; any mail that
isn't placed into a folder goes into my system mailbox. I like that
because xfaces can show me when "personal" email has arrived.
MH-E, which you're using, can then easily pick up the new messages in
the unseen sequence in the various folder with `F n'
(`mh-index-new-messages').

By the way, the updated manual is also built into Emacs 22 if you're
fortunate enough to be using the pretest already, or into Emacs if
you're using Debian and have installed the 'mh-e' package. Otherwise,
if you're using an older version of Emacs, but with an updated MH-E
distribution, then you can either install the info pages yourself (see
the README in the distribution) or simply check out the help for the
various function (for example, "C-h f mh-index-new-messages").
