Perhaps a header like:

Message-Id: xxxx
Replaces-Message-Id: yyyy

You could do that easily with formail.  However, unless I'm missing
something or something is unsaid in your explanation, you don't need
to do that.  Just save the message like so:

  :0:
  * conditions
  | cat > file

If the messages don't happen frequently, you could even forego the
lockfile (second colon).
