I think it would say:
    Mail-Followup-To: author,secretary
    Reply-To: author

You really need two different ones.

For the copy that went to the
directed recipent (e.g. the IETF secretary) you want their "reply"
to come back to you, and perhaps not go with the FYI WG list?

Depends on the nature of the reply.  The most common reply from the 
secretary is probably just an "ack" to say "I got the message and will 
act on it".  Such messages would usually not be copied to WG lists.

If the secretary hits his "Reply" button (which is probably the right
thing for him to do in this case), then it would go just to the author.

If some member of the list hit his "Reply-to-List" button (expecting it to
go to the list) it would go to the author plus the secretary, because the
author's clearly expressed intent was that it should not go to the list.

If the list member did not have a "Reply-to-List" button, then he would
hit "Reply-to-All", which is the next best thing, and I think we have been
assuming that "Reply-to-All" would follow the MFT if no RTL button was
available (but this shows that such a third button is really needed).

But presumably the copy that goes to the WG list should have something
that directs replies to the list - and excludes the IETF secretary
who does not want to be bothered with the "discussion" that arises
on the list?

Not if the author had explicitly requested otherwise. If the author had
omitted the MFT , the list manager would have inserted
   Mail-Followup-To: list
(assuming that was the list culture) or maybe
   Mail-Followup-To: list,author
it he (it) could not detect the author as a subscriber.
