Look at Dovecot. Outlook doesn't write ANYTHING to the IMAP
mail store. The IMAP server does that (unless you are remote
mounting the mbox folder via NFS and letting Outlook muck
around on a non-native filesystem).
Outlook may send a final blank line but maybe Dovecot can be
tweaked to look for that and correct it.
Also, you might want to use a tool that speaks IMAP to prune your
mailboxes. One possibility is mailutil, which ships with UW IMAP
and Pine, and is described here:

Dovecot might ship with its own IMAP pruning utility -- I suggest
asking in the Dovecot group.
